Will I be receiving duplicate flow data if I select to monitor a Port Channel and also the ethernet interfaces that make up the port channel? If so, is one method preferred over the other? This would be on Cisco Nexus 5500 series switches.

It will show the same flow in that use case. Duplicate flow will differ on your flow direction configuration.
