Since upgrading to Damware Version 11 using the Centralized server the option to turn on the warning border is disabled.
Which warning border are you referring to? Can you post a screenshot?

On what OS are you running MRC console?
Note please that Warning border is disabled on Windows>=Vista, see dameware.com • View topic - Warning Border on Greyed Out
Until you deny this, it seems more like an OS upgrade than DW upgrade issue...
