Can SAM license detect changes on the topology of Layer 3 (OSPF and EIGRP)?

This would be a function of Network Performance Monitor (NPM), not Server & Application Monitor (SAM).
and for Layer 2 STP? its the same license or can be monitored with SAM?
Yes, topology information is collected as part of SAM but without NPM there's really no value to this information. Seldom do I encounter situations where servers are connected to one another via a crossover cable. Without the network devices in the middle to complete the picture (which is where NPM comes in) there's really nothing you can do with this information.
