Is there a way to back up configs and take inventory using NCM on Cloudgenix and PrimaSD-WAN (both now from Palo Alto) devices?

If you can reach with SSH client you should be able to backup ..
ION Devices do not have a "show Run" type of command, as Cisco has. Is there a command for these (not documented well) or does one have to write a complete set of display commands to get the settings/configuration?
I am already logging in with SSH in NCM although I just took them all out due to the present inability that I have.

If the devices have a similar command structure to Cisco, then you may be able to get away with just duplicating one of the Cisco templates and amending the relevant lines for running and or startup config.I've done this for devices that don't have a startup config in the sense that Cisco does, and essentially duplicated the running line to the startup line - that way, it doesn't matter which of the configs are requested it will grab "the config".If these devices don't show all of the config from a show run, then you would need to identify what command would replicate that or reach out to the manufacturer and ask.
