We are getting frequint Windows Server Offline alerts on a group servers and the server isn't down. Does anyone know what WMI query is used for that alert?

Server or service? Depending on the way you are configured, the "down" is based on PING responses, not any specific WMI query.

Start with the List Resources on the server itself. See how "uptime" is being monitored. Some devices don't respond to ICMP packets at all (firewalls are famous for this for obvious reasons), so maybe all you need to do is change the type of polling over to something other than ping.
The Out of the Box alert for node down is called (insert shocked face) "Node is down." I don't like the out of the box alerts because I feel like they are too general for most people. Use them as a template and tweak to your needs.
