Hi, after changing the NCM Config Archive directory is it safe to manually remove these files and folders from the original location?

Yes.But unless you've already copied them to the new location/elsewhere then you won't have the historical reference.

Main storage of downloaded configs is database hence removing files form the local storage (file system) is safe, these are only backup copies. Using NCM job to maintain archive, as detailed in below article

would be widely preferred option, though it will not shrink the database, rather only apply retention settings. To shrink the database you would need to either perform it manually or create SQL Server Agent's task to do that on scheduled basis. I would advise discussing this with your DBA.
Please do not delete configs directly from any tables in the database as there are few tables related to single config, rather run NCM Database Maintenance/Config Purge job instead.
