Is there a way to setup an alert for remote VPN reaching 90% Capacity?

Yes you can depending on what you are using for VPN.

I had to set up a custom poller for number of sessions then create an alert against it for ours.

I think that'd depend on the VPN solution you're trying to monitor. Also if the solution publishes that data into SNMP, or an API that it has. Some of the latest versions of NPM I believe do have native integration with VPN data. I don't monitor any VPN's myself but thought I'd put it out there.
