What is the best practice for when you should create a backup of the database? Should you wait for database maintenance to complete or can you create a backup while it is running?

You definitely want to stay clear of the maintenance. If it's not running at a convenient time that can be adjusted from its 2:15 AM default under Settings > Polling Settings.
