Looking at the Event ID 5000 error message you are facing a Microsoft .Net error and I would suggest that you run a repair on the installation of .Net 2.0 and .Net 3.0.
To do this please open the Add/Remove from the control panel and select the .Net installation and click on change. You should get a repair option which needs to be selected.

once this repair has been done run the Configuration Wizard and see if the error still occurs.

I did that before we upgraded to version 9 sp1. We also upgraded to .net 3 per the requirements of going to version 9 as it said it needed v3. Also once these errors start the Job Engine service dies and we have to restart it.

I just tried it again this morning and now when I click change it runs but does not give an option to repair it just run and completes. It also will not let me run the install package as it says there are applications attached to .Net. Any ideas?

Something is corrupted. You should open a support ticket.

After much troubleshooting I found that this was caused by some odd custom poller assignment corruption. I don't know which one since the UDP application wouldn't start while the Job Engine service was down. What I did was edit the database and delete all the CustomPollerAssignment table entries. This stopped the .NET errors in the event log and the Job Engine service stopped crashing. I then launched the UDP application and re-assigned the customer pollers to their respective nodes. I don't know why it suddenly started happening. No one made any custom poller assignment changes, but deleting all the assignments and then re-assigning them did the trick.
