I just upgraded to the latest NPM version and now my shortcut to OrionNetPerfMon.exe doesn't work. Searching the drive I had it installed on says it's not found. Is this now gone for good?

System Manager has been removed completely. It will not be back.Its functionality are now found in the web console. Have a look at the release notes and administrator guide. They have been updated to reflect the changes.
