We have SolarWinds running on a 2003 server. Will we be able to do a P to V transfer from the 2003 server to a 2013 VM?

yes, but if you are still on Server 2003, I would suggest building a new server 2008 R2 machine - if you use the same hostname and IP, then there is nearly nothing to do.
If you are just P2V'ing, then it should be a piece of cake (as long as the OS is happy).
Yes. You want to stop any Solarwinds services (and SQL if installed on the same server) before starting the P2V so that no transactions are not occuring during the migration.
I agree you should be thinking about migrating to 2008 R2 instead, but support for 2003 doesn't end until 2015
