I just upgraded from Orion 9.0 to Orion 91. SP 5 and love it. The new ESX View is great.
I also love seeing VMGuest state changes in Events.
Is there an easy way to set up alerts on the VM's for memory and cpu usage?
Yes. Go to the Advanced Alerts. VMware is an alert type in the dropdown. Select that, and you'll see options for alerts.

What are the values returned by CPU Utilization and Memory Utilization? For example, I set an alert for cpu utilization greater than 95. However, I see values coming back as 1644.87 and such.

We have a known bug for the CPU utilization in 9.1 SP5 (showing values that are too high). If you wouldn't mind taking Diagnostics when you are seeing this high CPU utilization reported and calling support, you can reference this thread and they can get me your diagnostics. We are targetting the fix for the next release.

I am looking at alerting on the ESX Polling status under the ESX details.
When creating an alert through the alert manger, there is no VMWare option in Type of Property to Monitor.
Am I looking in the wrong place or do we need APM to alert on these?

I believe this could be achieved via the Advanced Alert manager application.
Look for the option "Virtual Machine" under Type of Property to Monitor" and select it.And then add a simple condition and select the following option mentioned below.
Virtual Machine-->Virtual Machine Details-->ESXServerHostNodeID.
and then continue with the trigger action accordingly.
