Is there a way to auto import changes? Or do I have to look over thousands of changes each day and manually import them which seems to fail if I import anything over a few hundred at a time?

The answer is no. The rediscovery on each node is configured by default every thirty minutes. This is located in polling settings. If you are importing everything every day then edit your discovery to untick the option 'check existing nodes for changes'. You should not have to do this unless you have swapped out devices which have the same ip.
