I was wondering if anything special needs to be done (regarding NPM/NCM) when upgrading the SQL db server from 2005 EE to 2008 EE? Can I just shut down all of the SolarWinds services and then upgrade SQL?

Upgrading the SQL version. All you need is to follow closely to MS detail instruction
As for NPM and NCM, prior to upgrade. I would suggest you to
1) backup the DB
2) Stop all the Solarwinds service .
For NPM you can shutdown all services from Orion service maanger
For NCM you can do it via the windos services msc
3) Just make sure the new SQL server meets the requirement stated in our admin guide

4) You may need to rerun the config wizard to re-establish the DB connection
