That seems easy enough. First thing is first...categorize your servers by OS. Any Windows server up to 2003 is best monitored with SNMP. Any 2008 R2 Windows server is best monitored with WMI. And any Linux/Unix server is best with SNMP.
Without getting into the details of security, it's easiest to start out with SNMPv2 and configure the community string with a complex password. This can be different on every server, but most small shops just use the same one.
On Windows 2008R2 servers and above, create a user on the system that has access to pull WMI information. Again, this can be a different user on each server, but most shops create a domain user.
Next...add the servers to SAM. Personally, I don't perform the auto application discovery. Unless you have used SAM before and have gone through and preconfigured all the templates, this rarely has the intended/expected results. There are just to many variables. This will provide your hardware level monitors.
The application monitoring gets fun. There are many templates to close from that come installed, and there are TONs more on Thwack to import. Not to mention, each is customizable to meet your exact needs. Once you get your server hardware monitored, it might be best to search through Thwack on the application monitoring and gather ideas. If you have Exchange for e-mail, search for monitoring that...and so on.

Servers have been added, just that reports i see on the monitors are not consistent with the present server status. Some nodes that are up are displayed as down, not all applications are capture aside for IIS, And i urgently need to setup an alert for disk space on the servers, and have been able to capture. Really need your help.

below is what i have for a real quick drive size over 90% alert.
the snip that i've inserted is usually the most difficult part of setting the alert up. the other settings are pretty self explanatory.
essentially just telling it who to alert and method of alerting (e.g. email, page, etc.)
when you get to the summary tab at the bottom right it will tell you how many objects this alert is currently applicable to.
About the rest of the set up the way I did it was i didn't add any application monitors when i first imported my nodes, i waited till i had all my nodes imported and alerts set up for up/down and drive size. then i started adding in the application monitors one at a time on specific nodes. this helped keep me under my license count, and good solid base (node up/down, and drive size) to work from. Also keep in mind that by default the baseline gathering is 7 days, but the templates are not configured to use baseline data out of the box, you have to set that yourself. Nodes that are up but showing down could also be caused by many of the components are in a critical state so in essence the red dot is not necessarily that the "node" is down, but that this node has a bunch of critical notifications.
I know this sounds all over the place and stuff but just let me know what you need clarification on and i can go in further on it, and if i don't know I'm sure someone else in the community can clarify.
SAM includes a default pre-configured out-of-the-box alert to notify you when free disk space is low. It can be found under [Home -> Alerts -> Manage Alerts -> Alert me when the free space of a volume is less than 5%] This alert can be customized to your liking and the email address and SMTP server configured so that you receive email notifications.
