Nightly Maintenance Gaps

I have a question on the Nightly maintenance. I'm getting a gap in my data during the nightly maintenance.
1. Why does this occur? Tables locked and NPM justs dumps the data when it can't sync?
2. How can I prevent this? Distribute the NPM and DB on different boxes?
