Why are there multiple NetPerfMon mdf files in SQL?

The NetPerfMon database is the only one listed when viewing through SQL Mangement Studio. When I view the mdf files there are several other versions of NetPerfMon (Ex. NetPerfMon_FG1, NetPerfmon_FG2, etc)

These other files are related to netflow if I remember correctly. You don't want to delete any of those (They aren't just old versions or backups of the main NetPerfMon database) or if you move to another server you are going to want them also.

Exactly. They spread the tables out into separate files to get a handle on performance for netflow.
