Every time I run the config wizard, which is a lot since our server isn't working well, it disables some of my comparison criteria and messes up the config compare scripts. Does anyone know how to stop the wizard from overwriting our settings?

Are you talking about modified default criteria, or about completely new ones created by you?

I don't know if they are default or what I've added they've been in there so long. I just know the top two always get disabled and not the others. Every single time.
If they are modified default items, then it's a known bug that we're going to fix.
I suggest that you create these two from scratch and delete the instances that get disabled.
That might help.
