is this a bug or am I doing something wrong? It seems to pick up the memory usage... but nothing for CPU.

Jason, this sounds like something you should let our tech support folks try to help you with.
It's certainly not a known bug. You'd have to provide more detail for us to figure out whether it's something you're doing.
I'm running NPM v9.1 SP1 with APM 2.0 SP2
I am monitoring the windows services on a SQL server... and am particularly interested in the MSSQLSERVER service
(SQL2005 on Server2003 and SQL2008 on Server2008)
The actual executable for the MSSQLSERVER service is sqlservr.exe and I can see in task manager that it is using plenty of CPU... but APM shown 0% CPU usage all the time.
APM is reporting the memory usage correctly (physical and virtual memory)
I see the same thing across the board when an APM component type is a windows service monitor. For process monitors via wmi or snmp it reports cpu usage. Below is an example from the APM 2.0 template. I have 3 job engine threads and each averages about 8-10% utilization but shows 0% the entire time. NPM and APM are latest releases.
