Twice I have had NCM Configuration Comparison Criteria become mysteriously Disabled. Is there somewhere that an audit log of such changes is kept?

No, NCM currently doesn't audit settings changes.
However if each user is given a unique Orion account, you may be able to narrow down the set of suspects.
