Is there anyway that I could change the opening behaviour of the NCM site from opening into the Orion window to opening in a new window as this would save going back a number of times once I've finished in NCM to try and get back to NPM?

Here's a workaround that may work for you:
1) Remove the NCM link - In NPM Admin area, edit your account and scroll down to section titled "<your account>'s Network Configuration Manager Settings". Choose "none" for default view. The NCM link should disappear
2) Add NCM as menu bar item - In NPM Admin area, click Customize menu bar. Scroll to bottom and choose to add custom menu bar link. Choose NCM URL and check box to open in a new window

This is a great workaround. It was frustrating having to go back and forth from NPM to NCM and vice versa. This will save some time.

Will there be a future feature that will allow AD passthrough so I don't have to worry about changing the account login type and clicking login?
Yes. In 5.1, you should be able to check the "remember my login settings" for AD auth and login to NCM without having to do this each time.
