I'm using the o365 templates from application monitors and our servers have a GPO with Basic Authentication set to false, anyone know another authentication method that can be used?

Not sure of your API comfort level, but it is possible to modify the templates.
I would take a look first at Microsoft's API documentation for O365 Get started with Office 365 Management APIs | Microsoft Docs
I have not worked with the API, that you referred to in the document, Getstarted with Office 365 Management APIs | Microsoft Docs. Are you say that in order to use the solarwinds Office 365 templates from SAM I need to configure Azure Cloud, and add Store the tenant ID in your system. This will be needed when requesting access tokens from Azure AD and when calling the Office Management APIs. I thought that all I needed was a Global Administrator permissions to the exchange mailboxes.
