Database Changes During Upgrade

Database Changes During Upgrade
We recently upgraded our Netflow application from 3.0 to 3.1 SP1 and I have some questions about some database changes I found after the fact. We're running the app on SQL Server 2005 and before the upgrade all data was stored in four datafiles in one filegroup named PRIMARY. After the upgrade I found four new file groups named FG1 through FG4 and each new file group contained one new data file. It now appears that there is data in both the old file groups and the new file groups.
So I'm trying to figure out why this has happened and what I can consolidate. This database is a monster and with certain settings can grow in our environment by 10GB per day. I have to manage these files carefully or we'll run out of space. Is there a reason that the app needs 8 file groups? Are future versions going to expect certain filegroups to exist? Is there a reason that the app separated some data into the new filegroups while leaving some in the old?
