Was wondering if there was a way to give certain group of people permissions to change thresholds and alerts but not be able to do anything else on the system. So really lock it down to there specific application templates/pages?

If you're talking about global thresholds, then no. Only ADMINS can do this, and when you have admin rights you can do anything (although you can limit them to specific nodes...).
With regards to alerts, I assume you're talking about NPM 11.5 and the advanced alert manager. I'm not sure, as none of my supported instances have NPM 11.5.x yet, but I expect there is a check box which says 'Manage Alerts' (as there is for the management of reports in NPM 11.x) in the account settings. You could give this permission to a user, create a new custom menu bar with just a link to the alert management view and log out, but no other permissions. That would limit them to only the alerts and nothing else.
SAM 6.2 and later allows for greater control and flexibility for defining alerting permissions to a user or a group.
