I am receiving flows from my netflow source interfaces (time stamps are current and updating), but the Traffic In and Traffic Out columns in the NetFlow Sources resource always show zero.
Any ideas on the cause?
Most likely because the netflow records do not contain all the required fields that NTA is looking for. The minimum set of fields should be listed in the admin guide

Traffic In and Traffic Out are obtained from device itself (handled by NPM) and not from NetFlow. Can you navigate to NPM interface detail page and check that device is polled correctly.
