We have some Cisco MDS Fibre Channel switches we are currently monitoring, however, they are not showing any data with regard to Performance or Zoning. Anybody seen anything similar?

We don't currently collect zoning information for the Cisco MDS switches.
We do collect performance data, however. Are you able to receive any performance or asset data about the switch? Have you double checked your SNMP community string is set properly? Does behavior change if you change the SNMP version?
Other data is being collected so the community strings are fine. As far as version is concerned, the configuration tool does not give you the ability to identify version, only set the string.
