serv-u encrypt file at rest

I need the file to be encrypted when it arrives the serv-u server. I am talking about when the file is in the server, not in transition. Can I do that and how?

To me, that seems to be configured on the back end, I mean on the OS side. I would recommend you to read about encrypted file systems on your OS of choice.

If it were me, I'd use an FTP client application to encrypt, like pgp w/key as either "our" generic shared key or partner specific key

Using SQL as our preferred scripting, any will do; evoke the FTP client app to copy the file to the shipping folder as encrypted
