Honestly, I am not sure if they do, but the way you monitor AP's in NPM is through Wireless Controller. We generally dont add AP's individually in NPM, but rather we add Wireless Controllers and AP's are polled through that.

Click on one node each with FQDN and without, go to node page and check 'system name' for that device. Probably the system name has the FQDN in it not just DNS.
