You can change log sizes in SW tool LogAdjuster (shipped with all Orion platform modules). If you ran out of HDD space without noticing it in advance, I recommend you to monitor also Orion server by itself and setup proper alerts. However, yes, I think logs location should be customizable.

Averages and Peaks are loaded from 'Amount of historical data to load', I assume you have changed only 'Default zoom range'.

Sure, CW is there to revert any changes which can cause issues to its defaults. But don't worry, there is planned hotfix/SR with new QoE Licensing soon.

While you have NPM or SAM in EVAL or ANY license, you can deploy any amount of sensors. One Orion has no limitation in sensors deployed and tracking but there is a bit performance impact due to large amount of collected data.

QoE licensing is a bit fizzy, looks like there was some misunderstanding even on support.
