Where is the resource impact from letting it run without stopping processing? That machine is well overpowered, or does it cause too much network traffic?

You were/are correct. Somewhere before my time people stopped entering the ip flow-export line for the NPM server in the config of the switches/routers. Everything added after x date has no data due the the config on those devices. I will have to have them update all of these and we should be good to go.
