network cloud infrastructure is seldom if ever monitorable via SNMP, so I'm not really sure where you're going with an "NPM Agent". It's no as though I can install and agent on a Switch or Router. It sounds like what you might be asking for is an Additional Poller. These can already today be installed at remote locations.

I would also encourage you to open a case with support. I'm not aware of these issues being reported by others, but you may unfortunately be the first to have identified them. Did you install any of the Release Candidates for SAM 6.6 or did you upgrade directly from GA to GA builds?

I would recommend verifying all entries in the engines table are accurate and up to date. Remove any entries for servers that no longer exist, and ensure there are entries, and that they are correct, for any servers which should exist in the newly migrated environment.
