most likely because the ifIndex has changed for the tunnel interfaces. I know it happens on ASA, not sure about routers though. See if your router responds to the cisco cras mib in which case you can set up a custom snmp table poller just for the tunnel interfaces.

Universal Device Pollers use the same SNMP credentials that are assigned to the node. If the node polling like CPU, Memory, etc are working the custom pollers also should work. The SNMP agents on all your monitored nodes run on port 161.

I'm not sure which Object category you have chosen for the alert definition itself, but there is a 'Categories with Problems' field available for Overall Hardware Status. You should be able to suppress the alerts when the categories you don't care about are the ones that have breached thresholds

You can make these changes in bulk. Go to the Settings > Manage Nodes page. Then change the drop down from Nodes to Interfaces. Do a multi-select on the interfaces for which you want to change speed, 'Edit Properties' and set the custom bandwidth.
