Link Speed / Utilization are dependent upon us being able to poll topology information. Our topology algorithm should generally support Juniper / Cisco devices rather well. In the absence of topology data, manually-drawn links would be the alternative unfortunately.

Good question- dependent upon device, we read status / thresholds / values. Not all devices play nice. In the v12 beta (NPM 12.0 Beta1 Now Available) we have the ability to override the sensor readings and thresholds for just this reason.

For OS we respond with what we get from SNMP. If you run a snmpwalk against the device, do we get any data for OS?

Potentially this could be caused by bulk SNMP requests. If possible try switching to SNMPv1 polling on a problematic device to see if it subsides.
