It sounds like you are using response time to determine if a system is up. Keep in mind that response time is checked every 2 minutes by default so this won't work for real-time down alerts.

You can use autodiscovery and Orion will reconcile by system name and show you the multiple interfaces on the node view. In web console settings you should choose the interface node status rollup so you will see when one of the interface fails from high level views.

The VoIP Sites stats ave averaged values from the associated call paths. So degradation in paths will lower scores for the associated sites. If you want to see the one minute data you can use Report Writer. Orion does limit to five minute graphs.
