Try this - login to your webinterface. Click on Settings on the top right corner of the page, then Settings > NCM Settings. In NCM Settings page "Add or Manage Nodes" under "NCM Node Management. See if you can find the node, tick it and "Remove node from NCM". I hope this works.

Was the 6509 recently upgraded? If it was recently upgraded and if the node existed in the NCM before the upgrade, I would suggest removing the node from Orion and re-adding.

I can comment on the second question - Transmit discard doesn't have anything to do with the ping results. The transmit discard is an indication either the interface has speed/duplex problem with the device connected to it, or the device connected to that interface is not accepting the packets as fast as your 3560 sending…

Like @tim.l.nelson suggested you need to enable session tracing. to do that login to web gui and go to > Settings > NCM Settings> Advanced Settings> and tick “Enable Session Tracing” checkbox.

NCM v7.1.1 When you create the configuration download job you can specify the nodes that you want to download the configurations from. You just need to add a condition in "nodes" tab. The screenshot is from my config download job for Fortinet devices.
