If you want to see HTTP that doesn't need to go through the proxy then you need to add proxy exclusions for those destinations in the browser, java, etc..

NCM is configuration management. Has nothing to do with throwing alarms for what you want to do. NPM alerts are configured how I described, I don't use APM but I bet it's the same way.
