If your website isn't work, open the IIS manager, delete the website and then the application pool that hosted the website. Delete the folder under c:\inetpub and then re-run the config wizard.
If your issue is that the polling isn't working, go to the settings, manage nodes page and bulk select all your nodes and assign them to the "new" polling engine from the actions drop down menu. Finally, from the settings, polling engines page, delete the "old" polling engine entry which should have 0 nodes assigned to it.
