NetFlow reporting traffic that other Netflow software isnt....Huh?

All-

I am experencing a strange issue.... I have used RT Netflow Analyzer for troubleshooting an issue I am having with a Metro-E circuit;  however....I have involved two ISP's and numerous other resources to track down some traffic....that I am not sure even is prevalent.  Can anyone help?  I am pull Netflow from a Cisco 2621xm.  Please help!!!!
