how long have you waited after discovery is finished? Poll all vCenter hierarchy can take few minutes and until it is finished, you don't get correct hierarchy display.
Regarding NPM nodes as unknown for guests - guest system is mostly polled as any "physical" machine and not through vCenter so if you want it's data as for other nodes, you have to enable SNMP on it. We can get only limited information from guest through vCenter and only if guest has VMware Tools installed, but these data don't replace standard SNMP polling.
The image above is still what is showing this morning. I was expecting to see what was posted by Looking good so far... it is reporting incorrectly according to my server guys as there are 4 (showing) machines but they are all part of the same cluster.
I get the "deep dive" part about the guest OSes and using SNMP on them, no problem.

I've added the 4 ESX Host servers (with SNMP access). - any thoughts.
The VCenter server is recognized as such in admin -> manage nodes - shows up under VMWare as vcenter server, but has:
