It's likely that you're encountering a known issue with Windows Server 2008 R2 where the Remote Registry service leaks memory and ultimately crashes. This issue is documented in the KB articles below with a hotfix that resolves the issue that can be download from Microsoft here.

Might have spoken too soon. One of the two servers is fine, but the other has gone back to going Unknown every few hours. Restarting the Remote Registry service still brings it back. Anything else I should try?

Is the second exchange server resolvable using FQDN?

Do you have Client for Microsoft Networks and File and Printer Sharing enabled on the primary/active NIC?

This could be an issue specific to the application being monitored on that node, as in the case of the following Microsoft KB article.
