I know other types of connection software (for example GoToAssist) will reconnect to the endpoint if the endpoint needs to be restarted while we are troubleshooting. I logged a case number (Case 00573395) to see if this is an option with Dameware Mini Remote Support but they told me that it is not currently available. Hopefully posting this will get enough attention and the feature can be added to future updates.
